Exceeding 100 spatially-resolved proteomes per day: An optimized ultrasensitive tissue proteomics workflow

Spatial proteomics (SP) enables precise mapping of protein abundance, localization, and interactions in tissues, offering deep insights into cellular function and disease. We co-developed Deep Visual Proteomics (DVP), integrating high-resolution microscopy, AI-driven image analysis, and laser microdissection with deep proteomic profiling. Here, I will present an optimized cellenONE protocol for loss-minimized tissue processing, benchmarked across all Evosep ONE Whisper Zoom gradients and three DIA methods on the timsUltra AIP. Our results demonstrate the feasibility of acquiring over 100 high-quality spatial proteomes per day—paving the way for large-scale, translational SP studies.
